Oh believe me, this board has seen these threads many times. I can't really pinpoint mine anymore... I like so many, yet I keep forgetting. I think just about anything off Orchid haha. Especially that solo that 'Twilight is My Robe' kicks into.
I could name some, like of the non obvious ones. The Twilight Is My Robe - 3.07 The Funeral Portrait - 01.16 Karma - 05.25 (Ok, this one should be obvious )

I think all of them are great. Look at the riff thread and see that its so easy to remember instantly which song each riff is from because they are so memorable.

One that wasnt mentioned, and is one of my favorites (there are too many amazing riffs to mention) is the main riff in Bleak (starts around 20 secs into the song). Not to mention the one that ends the song somewhere around the 8:30 mark (after the Steven Wilson sung part) until the end. I think most of the "best" riffs are on the first two cds, since they are so riff and solo driven, much moreso than MAYH and beyond.
Black Rose Immortal at 13:38 is god-like. Demon Of The Fall at 4:28 and that whole clean part. Moonlapse Vertigo, the whole riff before he starts signing. The solo in Nectar that ends at around 4:24.
